Afghanistan, propelled by half-centuries from openers Rahmanullah Gurbaz (60) and Ibrahim Zadran (51), posted a competitive total of 148 for 6.
All-rounder Gulabdin Naib delivered a career-best performance, claiming 4/20 to dismantle Australia for 127 runs in 19.2 overs.
This victory keeps Afghanistan in contention for a semifinal berth, with the upcoming India versus Australia match potentially deciding their fate.
Earlier in the tournament, Afghanistan had also secured a victory over New Zealand in the group stage.
